1940年9月29日 進水→1942年2月27日(当初は伊号第三十三潜水艦と命名、1941年11月1日に伊号第二十九潜水艦へ改称) 竣工→1942年5月 特殊潜航艇によるシドニー港攻撃の事前航空偵察を実施→1942年9-12月 インド洋・アデン湾方面で通商破壊戦に従事し複数隻を撃沈→1943年4月26-28日 マダガスカル沖でドイツ潜水艦U180と会合、反英インド独立運動家スバス・チャンドラ・ボースをドイツ側から引き継ぎサバンまで輸送→1943年11月-1944年7月 第4次遣独潜水艦作戦でシンガポールからフランス・ロリアンへ往復し新兵器資料等を輸送→1944年7月26日 シンガポールから呉へ帰投中、バリンタン海峡で米潜水艦ソーフィッシュに撃沈→1944年7月26日、バリンタン海峡西口(北緯20度10分東経121度50分付近)で米潜水艦ソーフィッシュの雷撃を受け沈没。艦長木梨鷹一中佐以下乗員95名・乗客10名戦死(生存者1名)。1944年10月10日除籍。
インド洋で7隻を撃沈したほか、日本とドイツの往復に成功寸前(帰路のフィリピン沖で撃沈)まで至った潜水艦として知られる。反英インド独立運動家スバス・チャンドラ・ボースの洋上移送任務でも知られる。
